Tough I did never configure a GC controller for PC before, I had a several issue when configuring back in the day an old Thrustmaster gamepad. My problem was that the stick was actually faulty and I had to replace it. I guess this is USB based as well. So it might be an issue with the USB female end (though I doubt it seeing that the buttons work). Maybe try and disable and enable your USB first?
Sorry for not being able to help more. I know things like this can be frustrating :(
