The main reason is that Japan got the New 3DS in 2014 while America and Europe got it in 2015. The New 3DS bolstered the numbers in every region, but when you compare 2014 vs. 2015, it's obvious that Japan is at a disadvantage.

Hence why Soundwave says weak performance in NA/EU is more to blame for the 3DS decline than Japan is.
