While I will admit that IGN worded it terribly, there is no reason to assume that. Customization in Smash more centered around toggling specific items, and in Brawl, there were things like "Giant Bunny Eared" matches (not sure if they are in Smash 4). I think we can expect multiplayer in Splatoon to be fairly similar to Mario Kart 8 multiplayer (you can pick the stages and your character and whatnot, just you can't mess with the ruleset).
Like you said, it was only one sentence of the article. They didn't exactly make a big deal out of it.
