This is 100% the reason.

About the input lag, it can be a problem.  I was playing Marvel vs Street Fighter at my buddy's place about a week ago.  I was using my wireless Street Fighter pad.  I was trying to do Ryu's Shinkuu Hadouken right before I hit the ground.  I'd land everytime I'd do it(Never had this issue with a wired controller).  When I try that same move in Marvel vs Capcom 2 on PS3 with my Dualshock 3, it's perfectly fine.  So it "can" be an issue, but you can make it a non-issue with the right technology.

I think they could still use those spare parts, although I think this is silly since manufacturing costs for controllers is fairly low anyways, (if they really have them, which I kind of doubt) and combine them with a bluetooth chip which is pretty damn cheap anyways.

Yes, but this is Nintendo.  They're very slothful and lazy with these kinds of things.  But I guess the bigger problem is actually engineering the controller, getting patents, etc.  Why go through that mess when you can paint the plastic from unused controllers and repackage them?  Note: I'm assuming most of the new GC controllers are those Mario themed ones.  I haven't looked into the other releases of the controller.
