The pokemon battle system, and battle systems in general are meant to simulate how the battle would work.
Yes, Pokemon are issued orders, even in the Manga, pokemon who are deafeaned can't follow their trainers orders.
But isn't using a controller just sending orders to the character your playing on screen?
The only difference between selecting Cut from a menu and pressing the x button to Cut is that if you want the pokemon to strafe to the left than you can do that.
And on your last point, enough people share this belief that actual projects are getting kickstarted and developed, and as Melee proved, it is possible to get Nintendo to listen, skipping GameFreak entirely.
