Ocarina of Time vs Majora's Mask

Majora's Mask, by far. One of the best atmospheres in a game. Sure, there are not as many dungeons, but the ones present--such as Snowhead, Great Bay, Ikana, Stone Tower--are some of the best in the series. Moreover, the transitions between dungeons and plot points are much more interesting in MM. I find the beginning of OOT (prior to Adult Link) to be such a chore due to the dialogue, interruptions, backtracking.

Also, the story in MM is much more unique, emotional, and creative than OOT (a bland story. Could have been much more). I actually feel something with the characters in MM due to their reactions to the near-doomed world.

I also enjoy the music in MM much more. It has a sinister and creative feel to it. The moving songs (Astral Observatory, Song of Healing) are better, too.

I grew up with OOT, but it has been surpassed (see above)

Well-made point. I will say, though, that in some ways, I find the beginning of MM to be more than a little tedious as well, especially if you already know what to do.
