Personally, I feel that non-linearity does not have to kill the story. Most Zelda games' stories focus on a few pivotal moments that still appeared in ALBW. Just spend less time on the central plot and more time on minor characters, sidequests, and the world, ala Majora's Mask, and the ALBW formula could still be used to tell great tales.
