Remakes are supposed to be as close as possible to the original game, whereas reboots are completely seperate games that invent the game a second time.
Wind Waker itself could be considered as a reboot. Wind Waker HD will be a remake of the original however.
Fable Anniversary, as far as we know, has a new engine (new in the sense of different and more recent than Fable), it has the expansion included, "almost instant loading times" (not sure how bad it was before), a different save system, achievements, SmartGlass support and a new interface

I hear what you're saying. As for me, I think I prefer a remake that builds off the original source material in some new way. Something like Resident Evil (2002) or Bionic Commando Rearmed.
I hope both Wind Waker and Fable add something beside remastered graphics, shorter loading times, achievements, etc. Otherwise I'm fine replaying the original games. Although I suppose it's nice for people who missed the games the first time.

Well Halo Anniversary added 3D, online play & Kinect voice controls.
Biggest change being the online play obviously, though that can't be expected for Fable or WW.
