Well, you tied your 3DS and your eShop accounts into your MyNintendo account, right?

They didn't accept my account credentials when i tried to link the two accounts, my username and password totally correct, but the eShop kept saying no...

I had the same trouble you describe above, but with the Wii.  As I recall, I had some special character in my username.  I changed it to be lowercase letters only, and I didn't have any problems after that.
