I've only played BIS and SS and this choice is still tough. SS had a bit more sidequesty material and a bit of a funner world in general, but Bowser's Inside Story makes excellent use of Bowser, as both a comedic relief protagonist and as a fighter in battle, armed with hordes of minions. I guess it depends on what you want in a JRPG. I personally think that Bowser's Inside Story was one of the best games of 2009 period, and is currently on par with Pokemon HeartGold, Phatom Hourglass, and The World Ends WIth You as my favorite DS games.
