Final Fantasy is a lot bigger than Monster Hunter. Only 1 Monster Hunter makes it into the top 50 games in Japan ever, while quite a few make it in. Not only that, but 7 & 8 both sold more in Japan.
As for the biggest franchises in Japan it's something like...
Pokemon > Mario > DQ > FF > Monster Hunter
However, Monster Hunter is yet to really prove itself with only 1 mega hit and 3-4 titles over 1m.
