I'd like to point out the Oracle games and Minish Cap both had rail roads in them.
But since you're talking about the technology, indeed but Phantom Hourglass should have been a big clue. The real shift in technology occured in Phantom Hourglass, not Spirit Tracks, when they moved from wind sailing, and "magical bombing" to mechanical ships. Nintendo did that because the wind control was too limiting, but regardless the shift was there and that's where it was.
New technology used in the ships is the same used for the train, so they had the technology already at the end of Phantom Hourglass. All they needed was land to be using it as a train.
