Yes, the Game Boy and Gameboy colour should be counted seperately. The reason they weren't seems to be largely based on difficulties in tracking handheld hardware so early on.
But the gameboy advance has always been counted separately and the Gameboy Pocket was merely a hardware revision of the Gameboy.
