Definitely Gamecube.
Xbox 360 controller for my shooters
DualShock 3 for my fighters and action adventures
Overall id go with 360 controller.
The dual shock 3 (well pretty much Dual Shock 1,2,3) but I just love the design, it's made to fit perfectly in your hand, I've tried other controllers (i'll not mention which ones for obvious reasons) and I had alot of problems when having to use the analog, by the end of playing a game with that controller my thumbs were all red, soar and full of marks, but the Dual Shock 3 is so easy and simple all the buttons work flawlessly, you get a nice quick turn in the game when your using the analogs, the trigger buttons work very smooth, nice controller.
Runner up would be the SNES controller again so simple and yet it works like a charm.
Obviously its the atari jaguar's ergonomically perfect controller. It has the perfect amount of useless buttons!
But seriously though, the SNES was the most influential. The Gamecube is i think the most comfortable and intuitively layed out controller.
Id have to say either the 360 or the Wiimote/nunchuk. Both feel great in your hands. After that the gamecube controller.
I'm going with dualshock 2, it's just perfect
Honorable mention to the 360 controller.
Currently Playing:
Dead Space (360) Prince of Persia "Collecting all the Light Seeds" (360)
Gears of War 2 (360)

This.
The gamecube controller was also pretty good, I enjoyed playing RE4 with it.
The wiimote and then the gamecube controller. The xbox controller is a ripoff with a nasty d-pad and sony contollers are too complicated, plus the square-circle-x-triangle thing is just weird. A,B,X,Y makes more sense.
I'm not a fanboy, I just don't enjoy dual analog control. It's d-pad or wii-mote for me.
the conduit has changed the way wii play games.
I know. I'm sick of the puns too.
Wii and Ps2 Dualshock are my faves, though the 360 wireless could take the dualshock's place
