Well I haven't bought any of the Atlus games just yet, but as for my wife:
Book of the Y's Legacy (and she still has yet to play it, because she had too many other games to play first >.>)
There is definitely more to list that I want, but that's my main focus there.

I was going to say this game, as it's my second favorite RPG behind Lufia 2. OgreBattle 64 was also my first pre order game ever. But I have come to see that Atlus published Snowboard Kids which I had no idea they did. That was one of my most favorite games on the N64. The second one was pretty damn good as well.
Trauma Center: New Blood.
And I can't tell you how excited I am for Trauma Team. That game looks incredible. I keep meaning to put together a hype thread.

Smart, that he is. It was P3 that turned me into a raving Atlus fanboy. But it wasn't my first. Ironically, my first Atlus game wasn't even published by Atlus. It was this little gem here.
