Playing through MP2 for the first time now (I was ~25% through when MP3 came out, and I couldn't wait to play it), and I see why it's generally considered the weakest of the Trilogy. It all comes down to level design.

The map of Aether is awesomely detailed, but also incredibly dreary. Even when you aren't in the uniform world of darkness, the "world of light" is scarcely less bleak. It wears away the enthusiasm and the sense of wonder that you should be feeling in such a high sci-fi environment.

Furthermore, the map itself is absurdly convoluted. There are too many doors, often at awkward angles to each other, and having to hop in and out of the dark world to get places boggles the mind. you eventually figure out the map just from having to go over the same territory time and again, desperately trying to find the path that you need to open up with your latest upgrade.

Other than that, my only complaint is the seemingly pointless ammo management, and kinda feeble visors. The combat is satisfying and the boss fights are great. There's lots to explore, I just wish I didn't have to keep looking at my map to figure out where I am and where I ought to go next. It's still Metroid and I'm still having a lot of fun.

Before the week is out I should have some vouchers to trade.
