No real popular JRPG characters that have the clout to beat Samus. On this forum even Cloud probably wouldn't win, and he's one of the most recognizable RPG characters of all time.

Hey dude, why not switch snake and put him up against the splinter cell guy? Not quite a match against kratos...kinda unfair too lolz. Even so, rachet is not match for kratos :o.
