Can't ignore Wii Fit and Wii Sports. As they are both still being technically bought despite other products bundled with them. Trying to seperate out in sales what is really being bought is speculation. Thus that is why bundled games are included.
But generall for these things we dont' include Wii Sports and Motorstorm, despite being sold seperately in some places, they are bundled in wiht the consoles and we'll take those out for now. But you can't take out Wii Play.
SMG or Wii Fit, depending on whether Wii Fit becomes a craze in its own right.
Maybe GTAIV X360+PS3.
Super Mario 64 wasn't bundled with the Nintendo 64. I know, I got mine at launch, along with both Pilot Wings 64 and Mario.
If I had to take a stab at it, Mario has a very strong chance. It's been a long time since a serious Mario title has come out. And I mean he is THE icon for videogames. If not him, Possibly Halo 3 if the 360 can do well in the long run as it will be the definitive FPS online multiplayer for consoles this generation.

SM64 was in fact NEVER bundled with the N64. It just sold that well because it was awesome hehe.
Wii: Super Mario Galaxy. Personally I want Brawl more, but Super Mario Galaxy sells to everyone... in the world lol. 15 million lifetime.
DS: Nintendogs... already a 14 million and it could easily make it to 18-20 million by the end of it's life. Pokemon DP may hit 15 million, but won't get as high.
PS3: Gran Turismo 5 by a mile. 8 million lifetime.
PSP: Hrmm. I don't think anything is going to outsell GTA:LCS. So yeah, GTA:LCS at maybe 6 million by the end of its life.
360: ... Viva Pinata. 
Seriously Halo 3 should end it's life at 9-10 million units.
Are we counting the DS/PSP as part of this generation?
If so Nintendogs will be top for a while (can't remember if it was bundled though).
I think the only thing that has a chance of beating it will be the first GTA IV spin off as both the PS3 and 360 will have bigger user bases by then.
PS3 - Final Fantasy XIII
Xbox - Halo 3
Wii - Mario Galaxy ( oh and it does have 1 thing going against it, UR MR GAY)
PSP - Crisis Core : Final Fantasy VII
DS - Nintendogs
Wii - Smash Bros Brawl - 13 million
PS3 - Gran Turismo 5 - 11 million
360 - Halo 3 - 10 million
However the DS will have at least two games that outsell anything on consoles in Nintendogs and Pokemon Diamond and Pearl (albeit it can be argued cheating due to multiple versions). New Super Mario Bros now at about 11 million can I think make to 14-15 million with it's continued legs.
A DS game... Pokemon, Nintendogs or Brain Training... one of these 3 franchises...
on consoles I'd hazard a guess and say Wii Fit or Smash Bros Brawl... with Melee selling over 6 million on a console with an install base of 22 million, and with the Wii looking to triple that maybe Brawl could see sales of 15 million+
