The boss in Ninja Gaiden?
My favorite villian in a game would have to be Liquid in Metal Gear Solid 4. He did almost everything to take over the world. In the beginning of that game, it seem like it would be impossible to stop him. His a true villian. I like to think of him as the Joker of video games.

the Black Baron, he brings you the motherf***ing death press, man golf and... what was it called... you know, the one where you make people fly by sticking soda pop in them. and he's an AWESOME boss.
