I'd say Dr. Nefarious from Ratchet and Clank: UYA. You'll just have to play the game to understand why.
I also like Visari; he's an insane speaker (and I finally have KZ2, and I'm a few levels in!).

Bowser - Though he's not the most sucessful or fearsome, his persistance is to be admired. He's pratically the poster child for "If at first you don't success; try, try again."
Demon King - Generic name.. yes, but he's actually pretty interesting. Forcing friends against one another is something I always find deviantly evil.
Black Knight - Killing Ike's father was one thing but throughout the course of Path of Radiance, my hate for this sword-bearing tyrant for just grew and grew. I think he's cool though.
Cyrus - In Diamond/Pearl, he's emotionless but his motives are probably the most devious for any Pokemon game. In Platinum, he's supposed to comparable to Hitler and have an interesting backstory. I like him either way.
Nergal - a murder, a child manipulator, and just crazy. Tame in comparsion to Kefka though.
Marx - A personal favorite, I love how he contrasts so much with the overall tune of Kirby and his new incarnation in Superstar Ultra gives mes nightmares.
Pixel Art can be fun.

Woopsie... it's a lot clearer now. I was thinking of villains and remniscing my whole library which started at the SNES (at least, which I could consciously remember) and DK Country sprang up. Still, I didn't think K. Rool was that bad a villain. What a crock would use bananas for was beyond me though. The original DK wasn't that evil too, I would argue. I always saw him as King Kong. Just a misunderstood creature...
