Snake wasn't genetically modified! He was a clone! Christ, he had the inferior genes from Big Boss! Having all of the proper soldier genes doens't mean much when he got the short en of the stick! Even with mappign of the human genome, active changing of that genome without some kind of template is impossible without some kind of map to imprint on them. That's why Big Boss is so important - his genes were still better than Snake's.
Snake isn't "perfect" in that sense, he just has the vast majority of the soldier genes. Chief has a few extra bags of tricks.
No, Snake does not win either way. He is not only not physically in the same league as Master Chief, he is also not from the Halo universe.
Look, if you want to say "If you took away everything that makes Master Chief who he is, and made him just some nonrmal guy, and pretended that he wouldn't naturally grow into a mountain of a man who could fight Bruce Lee with one hand, then Solid Snake could fight him," fine, I'm going to stop arguing with you, bu that's not the question here. The question is simple:
Who would win in a fight, given the same equipment: Master Chief or Solid Snake?
The answer is Master Chief.
