umm..when i mistakenly inserted the sonic 3 cart onto the sonic and knuckles,inverted, and it deleted all my saved sonic 3 files. oh the good ole genesis days.. :(

Yeah Hayeya_K, FFX has some serious WTF moments. You nailed the best two though. I would say the church being a fraud was one, but Grandia 2 did it first.
In Eternal Darkness where you walk into the bathroom and it flashes real quick to your character in the tub dead in a pool of blood. That scared the shit out of me and definitely made me say that. Damn that game was creepy.
FFIX - Battle between Alexander and Bahamut. The whole cutscene was amazing.
FFVII - The opening, it's what really made me start and finish the game.
The scene where Seph kills Aeris.
Xenosaga - The opening was pretty amazing. When I first saw it, I thought I was watching a movie.
Breath of Fire III - The Colosseum battling was very fun to me. It put me in an "Awe" state.
FFVIII - The opening cut-scene made me want to play the game, but not finish. Finished it out of just wanting to get it over with.
FFVI - When Kefka decided to poison the water. That was a definite WTF moment.
Lunar Silver Story and Lunar 2 Eternal Blue - The Bath Scenes, lol. I don't know why, I was just surprised. Of course I was pretty young at the time of playing them too.
I know I have a bunch more, but don't really feel like listing, lol.
There is definitely more to list that I want, but that's my main focus there.

That was one of the greatest shock of all my gaming life, after a three hour session. Especially because I played this game at night.
I saw this exact thread (title and all) a couple of months ago on the Escapist web site. I started to post it here, since it was a huge hit on that site. Now, I wish I'd done it!!
first time i put resistance in my ps3 and saw the big difference between the ps2 and ps3
-shadow of the colosus was an 15 hour holy shit moment
-ffx-2 holy shit what the fuck did they do with the game
mgs3 when the end surprise me while i was trying to find out is snipping position, he crawled in my back and shoot me

Honestly guys, Eternal Darkness needs its own thread for the WTF moments. I remember refusing to play that game after dark. No joke.

Eternal Darkness was creepy as hell. That game made me play it with the lights open. And when you play as Paul Luther....and splat!!! I was convinced after that when i played against the black guardian with the reporter that the game wouldn't let me kill him.
