I must ask why the input control is even a posing variable. This will apply to all SF games, not just SF2HD.
I understand the PC is getting Street Fighter IV yet the default input method is most certainly not the favored control method by those who plan to purchase the title - the keyboard.
The Sega Genesis received a port of Street Figher 2 (Special Championship Edition) but was limited to a 3 button controller. Capcom circumvented this issue by utlizing the pause button to select between kick and punch attacks. However, a month or so after release Sega provided a 6 button controller mostly for use with the title.
For the SNES release of The World Warriors, Capcom launched the Capcom Power Stick Fighter joystick pad just for the game.
My point is that some of the best selling titles in the series and an impending release in the series all have had either default control issues are peripheral releases to coincide with it. The control issue is obviously a very minor factor in the history of this series so why make it an issue now?
Sven is correct regarding the file size issue. 43 MB (the believed file size limitation) is just slightly larger than most major N64 releases (32 MB). In fact the only tile on the N64 to surpass that file size was Capcom's own Resident Evil 2 at 64 MB.
