Gantz is really good, but the deepest anime in my opinion would be "Now and then, Here and There" (Ima sokoni iru boku) it has lots of allegorical content about war and its atrocities, but also a more subtle undertone about environmental issues. there are also lots of anime which will go much further in the subtext, all the work of Kon Satoshi deals with psychology, paranoia, schizophrenia, inner world, what is dream, what is reality, etc. You also have plenty of movies with subtext all through them like Nausica and the Valley of the Wind, The Wings of Honneamise (uncensored version), Jin Roh, Akira, etc.
