I think it's just he has large litters of kids.

The Koopa Kids (orginals)

and the litter run by Bowser JR...

and that Bowser Jr beat out his elder siblings as heir to the throne by being the most bowserly... and the rest are off in remote eras of koopadom planning to make a comeback as heir.

My guess: Bitter divorce. Mom got custody of the kids. Bowser's got a new (younger) girlfriend. Bowser's a known horn dog. Why do you think he's always kidnapping the Princess? You don't really want the truth........
