Changes:
The story will follow Super Mario Bros. 3 in the same sense that our heroes will go around the worlds (kind of similar to Around the World in 80 Days on the temporal and size scale), fighting Bowser's evil minions and trying to save Peach. However there will be a few changes, Bowser's world will be in the desert world and instead of a castle he will live in a giant mansion. It will be a pretty big series, so I expect it to go on for at least two seasons.
Bowser has stolen the wands from the kings of the worlds and unlocked a horrible new ability which will revealed at the ending. In the meantime our heroes will have new powers and fighting abilities never before seen.
It will be much more brutal than the Mario games or other animated series, many heroes and villians will be defeated, so it's sure to be a tear jerker at times.
The subtitle will be something along the lines of "The Fight for the Future", I haven't thought about it too much though.

Oh no, it will have its drama but it will maintain the spirit of Mario overall. In one of the episodes Mario and Luigi will have to beat the villians by winning games of Mario Super Sluggers and Mario Kart.
I am so glad none of you are casting directors right now.
