"probably" is a gross overstatement. That was one theory that's relatively poorly supported by circumstantial evidence. It's an incredibly dark game, one of the darkest for sure, and a personal favorite of mine, but assuming he's dead does the game a lot less justice than it deserves.
The themes of loss and acceptance are insanely prevalent throughout the entire experience, but in a more melancholy, mature way as opposed to the simple "he's dead" justification. That's the sort of ham-fisted conclusion TP would have done, not MM. The characters coping with the world collapsing around them in different ways, with some almost screaming at the world in an act of defiance, matches the progression of the Clock Town theme perfectly. Every single moment in that game is being built up as an expression of hopelessness and sorrow, from cover to cover. Thematically it's definitely the darkest Nintendo game either way. (Plus, Aonuma has more or less shot down that theory before, as much as he likes fan theories.)
I'm also fond of the theory that Termina was a banished realm by Hylia, with Majora being the fourth goddess and owner of the "missing" hole in the triforce. The Giratina of the Goddesses if you will. But that's just as circumstantial as the dead Link theory.
