I reckon it could be between 10 and 20%. My son has a 3DS but pretty much stopped playing any 3DS games before any large or New skus came out, so he still has his original. And even if he was still playing 3DS games he doesn't have the money to upgrade and I would never fund an upgrade even as a birthday present. So I suspect there are a lot more people (kids) in my son's situation than in yours. But still, dropping the user base by 6-12 million out of a total of ~70 million combined Wii U and 3DS sales is a pretty big chunk.

Speaking of people upgrading systems and adding to the installed base numbers more than once, Sony's PS4K and Microsoft's rumored XBO Mk II will add to those systems sales numbers too. How many Sony and Microsoft gamers will buy the upgrades artificially inflating those installed base numbers.
Standard console generations are over with systems being beefed up every few years and the sales tracking numbers will show more than actual users. Maybe this is why Microsoft started tracking XBox Live user numbers instead of actual sales of units in preparation for the upgraded console. Sold through charts will be less important in the future.
