For me, when I think of grand stories that have stuck with me years later, I think of Nier, Drakengard 3, Final Fantasy IX and X, Persona 3 and 4, Lost Odyssey, and Earthbound.

There are a couple others I thought of, but I haven't completed them to give a fair endorsement.

D: Are my choices not good enough..? I admit my memory on Skies is a lil fuzzy, but I remember loving the game. The characters at least I thought  were excellent... My heart got in the way when I said Skies...

I think Chrono is pretty good... It's time travel done well, and you have a monster that will destroy the world some time in the future.. >_>; And Tales is rather cliche by today's standards, but at the time, I think it was a bit different with its story... <_<;

I was only surprised by Symphonia as I'm very critical of its story and characters. I wasn't picking on CT or Skies. Apparently I'm the weird one as it seems many others thought it had one of the best stories ever.

Yeah, I figured you meant Symphonia x ) Also, people thought that about ToS? o: I thought it was my fav Tales game, but one of the best stories..? I dunno... I think I liked it for its overall package x D Since I am playing it now, it's the most fresh in my mind now.

Not my fave but shout outs to Pokemon Black and White, the only mainline Pokemon to have a decent story.

Meant the Persona series, but SMT series works as well.

  Xeno series? like xenosaga? i couldnt get into xenoblade so i dont really know if the story gets any good, but xenosaga's story is pretty weak, pretentious and just dumb. Dont get me wrong, as a big FF's fan (and jrpgs in general) i do enjoy silly, over the top  stories but i imho opinion FUN doesnt make it for a good story.

  Ni no kuni story is like the game's weakest aspect, is basically the kind of stories that you read to your kids when the are going to bed.

 

Anyway, i know there arent that many games with good stories out there, but we shouldnt low our standars U_U

Xenobldae has an amazing story.

Xenblade X on the other hand has an okay sotry, but I am only 8 hours in so who knows

 

Also I think your standards are too high, I haven't played Xenosaga but I thought Ni No Kuni had a good story. Yes there may be aspects between stories that are reused, since there are only so many themes that work in certain scenarios, but tha doesn't weaken a story. And besides Ni No Kuni was supposed to have a  story book feel to the story, but that in no way makes the story lack depth or not be as high in quality as other games.

 

 

Now to answer the OP's question, XBC (original), Persona, Ni No Kuni, FFVI, and a lot more
