I was thinking on this, and I found it kind of hard to answer. I like a lot of JRPGs, but I wasn't sure if it was because of other elements, such as combat system, characters, music, etc. When I think about JRPGs I love on story alone, I realize the stories aren't all that interesting.

Perhaps Chrono Trigger and Tales of Symphonia?

The end of your post literally made my jaw drop.

For me, when I think of grand stories that have stuck with me years later, I think of Nier, Drakengard 3, Final Fantasy IX and X, Persona 3 and 4, Lost Odyssey, and Earthbound.

There are a couple others I thought of, but I haven't completed them to give a fair endorsement.

D: Are my choices not good enough..? I admit my memory on Skies is a lil fuzzy, but I remember loving the game. The characters at least I thought  were excellent... My heart got in the way when I said Skies...

I think Chrono is pretty good... It's time travel done well, and you have a monster that will destroy the world some time in the future.. >_>; And Tales is rather cliche by today's standards, but at the time, I think it was a bit different with its story... <_<;

I was only surprised by Symphonia as I'm very critical of its story and characters. I wasn't picking on CT or Skies. Apparently I'm the weird one as it seems many others thought it had one of the best stories ever.
