I think the most logical answer is that PC and PS4 digital will be published by Suzuki (Ys Net) and the PS4 disc will be published by Sony.

METAL GEAR SOLDI 1 never came to Gamecube
a remake with a different name and added content came |
more like changed content than added content to be honest, the MGS1 Remake looks like a crossover with the Matrix (which came out arround the same time so its not surprising to think that someone at the studio was partially inspired by it)

The Gamecube version of Metal Gear Solid is not a remake its a enhanced port with a couple of added features.

i think if SONY pumps in money then surely they will own atleast SHENMUE 3 as a game period like they do with METAL GEAR SOLID1,FINAL FANTASY 7,etc |
I never heard of sony owning these games...

Pretty sure Sony don't own FF7. Especially since it released on PC just a year after the original PS1 release. Plus the recent Steam and Mobile re-releases too. |
SONY doesn't outright own it but had some funding or exclusivity deal, they have rights to it or own a part of it

it is a pretty big enhanced port then
PS1 and Gamecube differences are BIG so it doesn't seem like a direct port as PS1 can't achive anwhere near TWIN SNAKES graphics

SONY doesn't outright own them as they are properties of KONAMI,SQUARE ENIX and SEGA but had some funding or exclusivity deal, they have rights to it or own a part of it
its not anything like timed exclusivity deals

what about the steam version? on steam the game is listed with:
© 1997,1998 SQUARE ENIX CO., LTD. All Rights Reserved.
FINAL FANTASY, SQUARE ENIX, the SQUARE ENIX logo, SQUARESOFT and the SQUARESOFT logo are registered trademarks or trademarks of Square Enix Holdings Co., Ltd.
There is no mention of Sony. If Sony owned some of the rights to the game, wouldn't they have to say copyright SCEA or something along those lines?

doubtful, Sega is still too large and significant to agree to letting go of such a famous IP
like others have mentioned, it is similar to Bayonetta 2- literally you hardly heard about Sega's involvement throughout the whole thing because when licensing an IP its not exactly something a company wants to shout about as obviously Sega fans are going to probably get annoyed that Sega ignored the IP for so long and then just sort of tossed it at another developer to try to work with

pretty sure you're mistaken in terms of any actual ownership leaving the hands of the IP's owner. I'm almost certain, regardless of developmental costs, the company with the property rights (like Sega and Shenmue) will have all control over future re-releases of say, Shenmue 3, or potentially anything else to do with the series
