It's quite simple! The Kanto and Johto Science Community did not know Pokemon could breed or have genders at that time! They simply thought friendly Doduo and Dodrio ran into the wild depositing baby Pokemon in diapers at random. Even though there were few Kanto Pokemon that displayed obvious gender differences like Nidoqueen and Nidoking, the Kanto and Johto Science Community insisted on pushing the Doduo and Dodrio story.
Professor Oak wasn't satisfied with this notion and Red/Blue's quest to capture all 151 Kanto Pokemon wasn't able to disprove the Doduo story either. Fed up with Kanto, Professor Oak decided to go to the Johto region where his colleague, Professor Elm, proved to be more supportive. At that time, Professor Elm had just came back from the Hoenn region where the science community was more progressive. In his time at Hoenn, Elm managed to reach a Mirage Island where he stumbled upon a Pokemon couple that laid several eggs. The Pokemon were friendly and seemed to know why Elm was there so they happily gave away one of their eggs for Elm to research. This Pokemon, as we all know, would turn out to be Togepi. Unfortunately, the Mirage island would later be inhabited by Wynauts and the wild Togetic and Togekiss that lived there flew somewhere else to live.
Oak was informed of this story over phone by Elm. So before Oak traveled west to Johto, he prepared a more advanced Pokedex than Pokemon R/B/Y that helped trainers identify a Pokemon's gender. This is why it was ready for us in Gold/Silver/Crystal.
TL;DR Programmers didn't think of gender ratios yet but they must have existed during that time.
