Considering the fallout, I was not surprised to see Konami removing it from Phantom Pain (still a dick move, tbh), but they had the balls to remove it from the Legacy Collection? Seriously? No amount of backtracking now can't save their image.

Are we sure it's Konami who is doing that?

For me it would make more sense that it was Kojima who had them remove his name from the games after the fallout to proof how important he actually is for the franchise.
