Xenosaga was all out sci-fi though.

Yup, hence I thought of Xenogears as post-apocalyptic(well since you thought Xenosaga was a prequel to Xenogears) :D.

Yeah. I don't believe he made an appearance until the third game, but he is one of the reasons I believe Xenosaga is a prequel to gears.

Well, my guess is that Monilith didn't want to admit it because of legal issues. I'm sure Xenosaga episode 5 would be like Xenogears. Episode 1, 2, and 3 have similarities to perfect works episode 1, 2, and 3, of course with differences.

Will give the thread a read. But yeah, I'm pretty sure that Takahashi has the timeline set in his mind, but he didn't want to admit that it was a prequel because of the legal issues with Square.
