Gamecube, it was the place to go for survival horror, with top class Resident Evil games and the quite sublime Eternal Darkness. Wind Waker, Sunshine, Wave Race and Paper Mario TYD weren't too shabby either. It also had the brilliant Donkey Konga, god i loved that game at family get togethers.
I have to vote Gamecube by default, as I never owned a GBA. Until a few weeks ago, I'd never owned a portable, ever.
GameCube has many of my favorite video games, as I never owned a Game Boy Advanced, so...
Until some days ago, the only games I had play for the GBA were Metroid Fusion and Dragon Ball GT. Fusion is pretty cool, although nothing mind blowing for me, GT... meh. I started recently with Fire Emblem though (not Sacred Stones) and it's really good, I'm starting to understand those ones that don't like Awakening, it's very inferior to this title.
My bet with The_Liquid_Laser: I think the Switch won't surpass the PS2 as the best selling system of all time. If it does, I'll play a game of a list that The_Liquid_Laser will provide, I will have to play it for 50 hours or complete it, whatever comes first.
Gamecube for sure my favorite console of all time. it was powerful, it had the best controller back then (wich inspired after X360's controller, and XOne's controller that are the best ones right now), and it had games i loved like Resident evil 4 (much better version than the one for the ps2), smash bros melee, zelda twilight princess and so.

I'll go with GameCube. While GBA had a wider library of games, the GC is the home of many masterpieces, such as Metroid Prime and Wind Waker.
Honestly, there wasn't any game I've played on my GBA that made me say "Wow". There were some really good games there, but nothing that stood out.
My current Wii U game list:

My current 3DS game list:

Really tough choice for me.
I loved them both but had fewer games on my GBA, plus I had more multiplayer fun on GC.
So I choose Gamecube.

Hmm REALLY Tough. I have to break it down towards my Favorite games for each console:
Game Boy Advance
VS.
Nintendo Gamecube
)GBA:4 NGC:5 DRAWS:2
Gamecube wins!

Tough choice, both were low points for me.
I'll say GameCube is better though, because even though Nintendo blew it with all these, Wind Waker, Mario Sunshine and Double Dash still easily beat Minish Cap and Super Circuit on top of the Lack of a new Mario game. GBA had Yoshi's Island though, which is better than all aforementioned games combined, along with an excellent A Link to the Past, but I can't really justify prefering a system of ports over one that actually had enjoyable newcomers like Luigi's Mansion.
Granted, the GBA has gotten a little more credit in my book because back when it was relevant, I missed Metroid Fusion and Fire Emblem. After having played them on 3DS I realize they are amazing games and I missed out on a lot. Maybe it wasn't all bad, and I just didn't want to see it.
As it stands though, GameCube over these two.
