For me it's a tossup between Zelda II on NES and ALTTP on SNES. That's what I grew up with, so either of those are how the Zelda theme "should" sound to me.
Great Bay isn't a bad choice either.

I like the faster paced versions of the theme better usually, and I think my favorite is the orchestral version at the very end of the credits roll of Ocarina of Time 3D. It starts with a version of Zelda's Lullaby and the Hyrule Field theme, but the latter part is the main Zelda theme.
