Weird. Can't really be a technical reason as the New 3DS is basically just a 3DS with a CPP built in. Probably a business decision. A dodgy one. On the upside, RE: Revelations will support the N3DS !

It actually is technical. The 3DS cannot do more than one thing per the IR port, which is what the CPP uses. Smash will be constantly looking for the amiibo peripheral which is on that same IR channel, so that means that the CPP cannot connect via the IR and the device was never built to switch between multiple devices and can only connect to one. Now, they could possibly do a software toggle of some sort that would disable said amiibo peripheral search but that's part of their marketing and its unknown how deeply rooted in the game code such a thing would even be to then be editable. (I suspect its fixable but they won't bother unless there's a large outcry, the sales on the CPP are minimal as far as I am aware and the costs of trying to patch the code may outweigh the benefit of doing it.)

Since the N3DS has the controls built it, there is no IR port communication issue... nor is there even an Amiibo peripheral needed.

Oh man people barely have bought the thing for games that need it. Smash isnt going to be one of those games. Not thw end of the world....
