I don't usually reply twice to someone but as far as story, and a look into the philosophical, religious, scientific, real world reference, ect, I thought you may want to look at this.

There is other cases I would also like to make on behalf of Xenoblade that is not discussed in the link. That is people of different lands killing each other over different Gods. I feel that is a real World reference that applies to so much of human history, including our wars with Iraq and Afghanistan.
Also the literal and metaphorical representation of science vs religion, I'd get into it but would be a MAJOR spoiler, but it can be seen even at the beginning of the game. That was also not mentioned in the article.
