Probably because the lab in which he's doing genetic mutation experiments on her is in.......another castle! PAM PAM PAM!!

The first 7 Bowsers are just Bowser's minions disguised as Bowser because of magic. When you kill them with fireballs, you find out that they were really Koopa Troopas, Goombas, etc. They're keeping Toads captive. The real Bowser is in the castle at the end of World 8 with the princess.

If you're referring to the classic games, like the original Super Mario Bros... prepare to have your mind blown...
The Bowsers in the other castles are all fakes. They're minions in Bowser outfits. You can discover this by killing them with fireballs, in which case each one is revealed to be a different minion. Watch here: https://www.youtube.com/watch?v=-YLXD2k6wEQ

It's quote the Nintentacle day! Because it wouldn't be a Super Mario game. It would just be an eShop game, or worse, an iPhone/Android game.
