Something that has always bugged me. Is Baby Mario supposed to be Mario as a baby or is he Mario's son? I get confused when they are in the same together.

If you've seen them together it's just probably a spin-off. In fact, Mario only meets his Baby Mario form in Mario & Luigi: Partners in Time where time-traveling an the use of Mario and Luigi's baby form are major features in the game.
