Depends on how they make it. It looks like they're doing it the right way - they're not the same game on both platforms, they're distinct. If they make it so that having both games makes for a much greater overall experience, then they can not only sell more total copies between the two versions, but also use it as a vehicle to push 3DS owners to buy a Wii U.
In terms of 3DS play, you may need four copies to play regular four player battles. This provides an extra benefit to buying the Wii U version - one copy gives you full multiplayer.
EDIT: Also, I'm hoping that owners of both versions get to connect the two together to transfer, for instance, trophies between the two, so you can show off your full collection of both handheld- and console-based trophies at the same time.
