So how do Famitsu aim to track digital as well? Do they get numbers from Nintendo and Sony or do they do it VGchartz style?

Famitsu have said they're going to track digital sales in 2014. We have no idea what their methodology is so far. I'd guess it's not directly from Sony & Nintendo themselves, though, as they've been pretty tight-lipped with that kind of information (mostly).
