The Ark (well, along with the rest of the campaign, really) is one of the most epic things found in gaming. Halo 3 also has the best multiplayer mode with no armor ability bullshit.
Metroid Prime 3
If I have to choose from the list above though, then Killzone 3
First of all, stop calling Metroid Prime 3 a FPS, it's a FPA, and it really doesn't play like a shooter. It's more of a FPS than other Metroids, but still mostly Metroid.
My choice would be Resistance 3. Best of the franchise IMO.

Should it be divided into Single player and multi-player sub category?
MP: Halo 3 hands down.
SP: Halo 4 equally strong.
Overall, who knows. Not sure if poll is serious with Haze as an option....

It's not a pure FPS, but that's still one of its genres, along with adventure.

Not really.
Metroid is about getting powerups, exploring, and solving puzzles.
FPS games are generally about shooting enemies until you reach a destination, kill all the enemies, etc.

Bioshock is an FPS and it has adventure elements like problem solving, powerups, and exploring. Same goes for Doom.
