Still it was Iwata's job to prevent something like this from happening. I don't like EA but I doubt it was *just* them being evil.
(On a related note: Even if it was because of cultural differences why should the western company adapt to the practices of the japanese one and not vice versa?)

The topic is about the evaluation of Iwata's work and to express my opinion about the matter I draw a comparison to another certain CEO of a similar company in a similar or worse situation. Unlike you, I am actually staying relevant to the topic.
The bottom line is, everyone who likes Nintendo wants Iwata to stay. If you look at the past decade, Iwata build a huge mountain of money with supposedly laughably underpowered hardware against steep competition and as soon as the water gets a little rough the investors want his head. Those idiots are spoiled, thats all. The only people who want Iwata to step down are the ones who want to get rid of Nintendo, to have it go third party. That should say a lot.

Nintendo did not want to take a deal that would make made every other third-party but EA unhappy.

Nintendo would have to make the Nintendo Network for Wii U officially part of Origin and run Origin's interface and netcode. Ergo, Nintendo Network would be an Origin-exclusive network.
Thep problems that Nintendo faces with third parties are rooted in the NES days. It ruled with an iron fist -- and many Japanese publishers never forgot that, even though times and people, as well as Nintendo's approach, changed.
Nintendo's biggest issue vis-a-vis its competitors is that it runs both a console and handheld unit. (I know Sony does too, but it seems to think of its handhelds as a mini-version of its consoles -- and it does not seem to be paying much attention the the Vita). That can cause the company to be spread thin.
Has Nintendo made mistakes? Yes. Is the Wii U launch as bad as people make it out to be? Only if you use the Wii as the standard, for it out-performed the Xbox 360 and PS3 launches.
So much is in perception. Even the game draught has been shown to be mostly fiction compared to past console launches.
Finally, Iwata may have inferred resigation this time -- but he has stated it before and took a pay cut.

Yeah I knew that. That was not my point - it was Iwata's responsibilty to not navigate Nintendo into such a position. Surely it wasn't just EA being pure evil and setting things up just for the sake of provoking a fallout between both companies.
As for the Wii U launch: The start was alright but current sales are so low they are on a Vita-like level. I bashed the hell out of the Vita's performance when people said it was selling "ok" and pointed out sales were horrendous. The Wii U is selling just as bad so I'll point it out as well. I also trash-talked Sony because they had put themselves into a position where they needed to cut the price of the hardware but couldn't because they already sold the hardware at a loss and said they were stupid for getting into this mess. Nintendo is in the same mess now so - again - I'll point it out as well.
If these investors think times are rough now, they should go back to 2004. GameCube had by that time been resigned to a life of only modest success, and DS had been announced at E3, which everyone thought would be the death of Nintendo. The popular line back then was that PSP was going to kill GBA and make DS obsolete before it even had a chance to sell. Then what happened? PSP's media format completely failed to catch on, and PSP had low software support and very low market share outside of Japan.
Times may be kind of rough now, but only in comparison to 2007/2008, which was literally the largest explosion of video game sales in the history of the industry. It will probably never be repeated. The market today is still a lot bigger than it was in the PS2/ Xbox/ GCN era. People have such horrible memories. I feel bad for Iwata at times like this.
