Even though Link's Awakening, a top-down 2D game is my second favorite Zelda game meaning it's beats out all 3D Zelda's, I like 3D better overal. Especially when there is still one of the 3D games that beats Link's Awakening and is my favorite; Ocarina of Time. After Link's Awakening, 3D games fill the spots, to be seperated by A Link to the Past and Spirit Tracks at the last 3D entry and thus my least favorite; The Wind Waker. After The Wind Waker, the other 2D games finish the list.
Ocarina of Time > Link's Awakening > Twilight Princess > Majora's Mask > Skyward Sword > A Link to the Past > Spirit Tracks > The Wind Waker > Legend of Zelda (NES) > Oracle of Ages > Oracle of Seasons > The Minish Cap > Phantom Hourglass > Four Swords.
Haven't played Four Swords Adventures and not enough of Adventure of Link to judge. Though likely, FSA would be second to last and AoL wouldn't rank amongst the 3D games anyway.
I like them all though, and I recommend everyone to play them all, or at least the important ones whether they are 2D or 3D. The only one I would deem unfit to have the Zelda name out of all of them is Four Swords.

Top down for me, but only by a nose. Zelda 1 is my favorite. I like the precise control, the varied weapons. Whipping a boomerang across the screen the running around and having it curve back to you and stun an enemy is just so rewarding. 3D Mario, with auto-aiming and other challenges/solutions of 3D gaming, just isn't as fun to me in a pure gaming sense. That said, it does offer a greater level of presentation and immersion (though the old 2D games require more imagination). I would absolutely love a 2.5D style Zelda - top down but completely modeled with modern polygon graphics. Something like Diablo 3 maybe. It would be the most pumped for a game I've been in some time. But I do enjoy the 3D Zelda's too. I would just prefer a change-up in the control. I would lose the necessity of auto-aim lock on and move the camera above to a set roaming position when enemies appear. Explore in 3D then fight in a quasi-2D way... kinda like the Batman Arkham games. My top two Zeldas are 1)LoZ and 2)OoT. So I like them both almost equal.

Fixed camera? Sprite characteristics? Knowing your actual distance from an enemy (depth perception from a 2D TV)?
3D is not superior in EVERY way. They both have their goods and bads.
