Huh... Well that was easier than I thought.
I still have my Wii which is backwards compatible. If I had to choose though it'd be Mario sunshine, Zelda windwaker and Baten Kaitos. Just so the others know if they convert the game to HD it wouldn't be Virtual Console title anymore. Just like Kirby and Kid Icarus 3d aren't VC titles but 3d titles that cost more.
Since I still have my Gamecube and Wii, I'll go with games I never had the chance to play or games that would work great on the GamePad.
1. Fire Emblem: Path of Radiance (expensive elsewhere)
2. Final Fantasy: Crystal Chronicles (would like to see how the GamePad would substitute for the GBA)
3. Phantasy Star Online Episode I & II (again, expensive everywhere else)

Top 3 for nostalgic feeling:
1) Super Mario Sunshine
I was sick when that game came out and I have very fond memories of playing it all day long with my mother taking care of food and drink for me. Great memories
2) Starfox Adventures
Got that one for Christmas and I'd play it all through the holidays.
3) Resident Evil 4
Does that need any explanation? What a hell of a game!
Then there's the titles that would benefit from an enhanced (graphics or control-wise) re-release:
1) Zelda: The Wind Waker HD + Motion Controls
2) Metroid Prime 1 and 2 HD + Motion Controls (an enhanced version of the Wii collection)
3) Paper Mario HD (would look awesome!) / Pikmin 1 and 2 HD + Motion Controls (see above)
And, lastly, the games and franchises that simply didn't get any new or better iteration yet since the Gamecube days:
1) F-Zero GX
This one didn't get a sequel yet even though it was such an amazing game! Playing it in HD and online would be great but I'd gladly take a straight VC port so I could play it again.
2) Wave Race: Blue Storm
Same as above. Would be even better in HD. Just like F-Zero this is a great competitive game for people who don't like Mario Kart or Wii Sports type of games.
3) Resident Evil: Remake and Zero
There's just something about classic Resident Evil the new games can't capture. They are way more scary than the current games and there is no other "classic" survival horror games that come even close to them.
