I think both games are great but I have say Samus is more Advance!

Samus' tech is way more advanced than Master Chief's. One could argue she's also more agile and fast. If she lands a hit with most any weapon then Master Chief is dead.
Games can and should tell stories and share ideas through their mechanics. This is the intrinsic element of the medium and this is how experiences should be crafted in video games. No company does this as well as Nintendo and their echoes from the past.

Well, Master Chief has destroyed the first Halo ring twice, and The Ark! ...the list ends there, but still...
OT: Samus would win easily. Especially if having all upgrades including the 15 (?) additional energy tanks. Meanwhile, one or two missiles should be enough to kill Master Chief.

Samus has better armor, better weapons. She is faster and more agile. Her suits allows her to be physicaly stronger and jump higher. And she grew up training her whole life since a child to become a warrior. I don't see any advantages for Master Chief to be honest. If your a xbox fanboy, you can vote for MC, but that would be like me (a batman fanboy) saying batman would win in a fight against superman. As a batman fanboy I can say that all I want, but that would be wrong.

she may be stronger but i believe you don't really know a lot about spartans, their whole life and their abilities/enhancements and about the armors when you mention something like "Her suits allows her to be physicaly stronger and jump higher. I'm not super familiar with Halo lore but I seem to recall Master Chief jumping from orbit down to the surface of a planet and surviving.

It's oblique enough to be all in good fun (unlike a debate of something like: what is more significant for gaming: Metroid or Halo)
