Nintendo have said that there will be some 3DS-specific functionality. Not sure if it's just interactivity with the Pokemon Dream Radar, ability to use WPA, and video chat (Black/White had video chat), or if there'll be extra things included in the game that only happen when played on 3DS, like, say, a 3D battleground (with 2D sprites) when battling... heck, just generally, 3D graphics when played on a 3DS shouldn't be too hard to pull off.
