I'd like to know how you figure Twilight Princess is before OoT when everything in it suggests it's many many years later, including developer statements.

Are you guys talking about me? Oh yeah, that didn't turn out the way I planned.
Obviously, I meant a split timeline, like such:
OoT (Child)-MM-Twilight Princess
OoT (Adult)-TWW-PH-Four Swords
Reasons being;
Twilight Princess is obviously a sequel to OoT, continuing the events in the alternate timeline in which Link left Hyrule and Ganondorf was never defeated (as stated by Aonuma).
The Wind Waker is the continuation of the original timeline where Ganondorf was sealed in the Sacred Realm, as stated in the prologue. Phantom Hourglass, it's direct sequel, makes numerous references to the Four Sword games (stating that the Light Force = Force Gems = Life Force, as well as featuring the Water Element from TMC) The Minish Cap likely takes place in the 'new Hyrule' supposedly found by Link and Zelda, though the game could also be placed before OoT (both theories have problems, but Phantom Hourglass seems to indicate a direct connection). The Four Sword games follow suit.
Phantom Hourglass probably will get a sequel one day, and I, for one, would want it to be a Wii game telling the story of how Link and Tetras journey ended, but nothing is set in stone with Nintendo. I'd like to think I have some idea of what they're going to do next, though.
It's hard to say the Zelda series does have a timeline, because either events keep happening over again like some sort of perversion of Nietzche's Eternal Recurrence, or Ganondorf is the most unoriginal villain ever who keeps trying the same method to get power, even though it's never ever worked for longer than 7 years. As far as anybody knows, the only timelines that actually exist are:
LoZ -> AoL (nothing complicated with this one)
OoT -> MM, WW, & TP (all three are along alternate timelines, according to Nintendo's statements; honestly, TP feels more like a prequel to LttP than a sequel to OoT, though)
MC -> Four Swords (both of them; no way to tell which comes first, though it's obvious that MC precedes them as that's where the Four Sword is actually forged)
OoS OoA (probably the weirdest relationship of all, a Klein bottle of a situation where each is the sequel and prequel to the other)
The rest don't have any obvious links, really. They just sort of... are. Not that links in storylines has ever been a big part of Miyamoto's trade. The Mario series is a good example of that; I can't think of any Mario game that acts as a sequel story-wise instead of just a stand-alone title.

Actually, MM and TP are in the same timeline, according to Nintendo's statements. And the only thing linking it to ALttP is the Master Sword in the Lost Woods... Which is also a connection to OoT through the Temple of Time.
Four Swords is stated to be a direct prequel to Four Swords Adventures in the opening.
And the Mario Games have an order... They just never make it an important part of the plot (what you said, basically).
I like that philosophy, making the story match the gameplay instead of the other way around. It lets you make the gameplay however complex you want, and then you can write as detailed or as basic a story as you like that works perfectly with what the game has to offer. It's sort of like setting the stage and picking the actors before writing the play, knowing generally what you're after, but not worrying too much about the specifics of each act and scene until it's time to start blocking them out.
