3D doesn't require any changes to the game's design, because it's just an additional visual effect. It's really easy to add 3D to games, unlike motion controls.

Nintendo's philosophy with the DS and Wii was to bring gaming to the masses. Either by removing unnecessary obstacles like overly complex controls or more importantly, by making games that nobody else did care to make anymore. With the 3DS, handheld gaming is made more complicated as pretty much all games will use 3D and thus be built around 3D gameplay. The games that made the DS and Wii highly popular weren't complex 3D titles, but quite the opposite.

Isn't this a contradiction?

Not really. Many of those posts concerning the 3DS can be confusing, because 3D can either mean the new stereoscopic one or just the use of polygons to create three dimensional worlds which usually feature 3D gameplay. There are games with polygon words that still play strictly two dimensional, but those are the minority.

For the first bold: If someone is programming a game that uses polygons, it's no problem at all to add stereoscopic 3D. It's a little bit more taxing on the hardware, but that's it. Performance has to be optimized, but not the gameplay.

For the second bold: It's much easier to create impressive stereoscopic 3D effects with games that use polygons. Games with 2D gameplay won't benefit much from it. Because stereoscopic 3D is the 3DS's biggest selling point, most developers will opt to make as good use of it as possible. Therefore it's logical to assume that most games will feature 3D gameplay and navigating in three dimensional worlds in general is more complicated, so the pick up and play aspect will take a backseat.

I think that it is likely that the vast majority of 3DS games will be produced using 3D graphical assets, but that doesn't mean that the gameplay will necessarily be in 3D.

When you're dealing with ultra-low budget games (like the games produced for the iPhone) there is still a fairly significant cost advantage to produce sprite based games rather than games using 3D assets. As your project becomes more and more complicated and you’re adding a greater number of characters, animations and effects it actually becomes far more cost effective to produce this game in 3D. This is one of the reasons why many 2D games on the Nintendo DS (like New Super Mario Bros.) were actually rendered in 3D.

Regardless of whether Nintendo included the 3D display or not, the vast majority of games released on this generation of handheld gaming system would have been produced in 3D regardless of what their gameplay was going to be. Whether or not there are a lot of 2D games on the 3DS will heavily depend on market factors; but, being that games like The New Super Mario Bros, Super Smash Bros. Brawl, Little Big Planet, and Donkey Kong Country Returns have been so successful I think there will be significant interest in producing 2D games on the 3DS.
